As we learned in Dead is Dead, Ben summons the smoke monster by yelling down a hole in a cave underneath his house.

As we saw in "The Cost of Living" the Smoke Monster is able to take hold of people physically, as demonstrated on Mr Eko.

Rousseau named it that for the things that happened there.Area where Danielle's crew got sick and one of the areas of the Island where the Monster roams.
